Under Asus Settings->System->Mode make sure you are on Turbo mode.

Thanks for the replys.

I do have the system in Turbo mode.

I don't have the system overclocked, mainly because I don't know how to. I haven't been able to find any tutorials on it. And I'm not expecting 60 FPS on DKC2, but I think that getting 13 is a little low, even for a non-overclocked pocket pc. And when I play the original mario on Mario All Stars, I still get the same slow speeds. By no means is the game un playable, but its not smooth, it stutters, the sound is jumpy and goes from normal speed to somewhat slow. I tried turning sound off, but it did not improve performance.

Perhaps I haven't change some initial settings in windows? This is my first Pocket PC so I am a novice when it comes to this.
